Chrono Trigger for the SNES is definitely my all time favorite. Although there are a ton of other great games from back in the day, such as most of the SNES/NES mario games such as Super Mario World, Mario Bros. 3, Yoshi's Island, etc. Also Secret of Mana, Legend of Zelda: A Link To The Past, among countless others.

SNES:
Final Fantasy 3 (aka FF V or VI in Japan iirc),
Chrono Trigger
Secret Of Mana
Mystical Ninja
Street Fighter 3
Legend of Zelda: A Link To The Past
Mario Kart
Ogre Battles

NES:
Gauntlet
Gauntlet2
Metal Gear
Castlevania I and II
Final Fantasy I (still got my Grandpa's cartridge somewhere back in MI)
... And many others I can't think of...

EDIT: And I bet those who think N64 is a classic by now also think that the Gin Blossoms are classic rock!

Bloodseeker

SNES :
Earthbound
Chrono Trigger
The Legend of Zelda : A Link to the Past
Super Metroid
Super Mario World

NES :
All Mario
The Legend Of Zelda

hello, starcraft anyone?
......... Starcraft? I feel some of you must be too young to consider anything "old" yet :P But I guess it sortof works as Starcraft 2 is about to come out, and in Blizzard time that means at least a half century must have gone past.
