I've only played Final Fantasy 1 Dawn of Souls and Final Fantasy IV Advance. But, I think Omega is like my favorite boss and enemy.

Omega was easy... Alteast in IV and V... And on IV, there's an overpowered meteor you can use =)
What about primary villains?
Ultros from FFVI. Though not really main, he's awesome.
Regular villains would have to be the Mythril Golem from Final Fantasy I (Dawn of Souls).

Without a doubt, Kefka. Haven't played the game in well over a decade now, but DAMN was he a maniacal antagonist!

That's why I liked FF VI so damn much. The antagonist was sorta layed back and cold, very funny too. He's what made the story so fun, like, poisoning whole village while his men were there, without a blink, he even made ironic jokes about it... I wanna play it now too... He's also the onliest villain that made it to his goal, provoking his ideals, becoming a god... That's just something whiny bitch sephiroth couldn't even hope to achieve.
I just remembered ExDeath, from FF V... I sorta liked him too, but the story unfolded the way I least expected, making him such a coward.. Dunno, it's my personal opinion.
Anyhow people, I just started playing VI again =D
